Make sure all your aid is moved into a separate container. Water should spawn in the workbench around every 30 mins you spend away from Sanctuary so normally 1 or 2 missions and the water should spawn. Also make sure all fillable items are removed from the junk tab, this includes nuka cola bottles, milk bottles, beer bottle etc. Sometimes this can effect water spawning.
